The idea that the body is filthy and the soul is holy is a very Greek idea. The second thing I want to comment is that the Torah gives also very destructive stories. God destroyed the world through a flood and also destoyed whole cities or whole groups but left the rightious alive. Later he tried to find other ways e.g. the book of Yona when Yona was ordered to go to Ninive and preach to the people that they return to God. Yona was the one who expected that God will destroy them but God showed compassion and had to teach him about it.
